From Cells to States: Single-Cell Multi-Omics and Long-Read Sequencing to Understand Cancer Plasticity

Abstract
Cancer plasticity is a major driver of tumour aggressiveness, metastatic potential, and therapy resistance in triple-negative breast cancer (TNBC). By integrating single-cell multi-omics, lineage tracing, and functional perturbations, our work dissects how tumour cells transition between phenotypic states and how these trajectories are encoded at the molecular level. The combination of these approaches with long-read transcriptomic maps of breast cancer enables isoform-level resolution of transcriptional and noncoding regulators associated with these trajectories. Together, these multi-layered datasets provide a framework to understand how cells shift from one state to another and to identify potential vulnerabilities that emerge during tumour progression
